A preliminary object is formed in continuous layers from a molding material by a layer-by-layer form (step 10). The preliminary object contains cytotoxins. The preliminary object is exposed to the ultrasonic stimuli in a medium for a sufficient period of time so as to make the cytotoxins in the preliminary object ineffectual, by which the biocompatible three-dimensional object is obtained (step 14). The biocompatibility is judged from the result obtained by making measurement relating to the cytotoxins in accordance with an ISO-10993-5 standard.
