To provide a fuel cell system capable of surely removing conductive ions in a cooling water passage with a simple structure.
An ion attracting part 16 having at least a positive electrode and a negative electrode is formed in the cooling water passage 11; and a current is carried to the ion attracting part 16 in operating a fuel cell 10. By disposing the ion attracting part 16 at a position separated from the fuel cell 10 as much as possible, a resistance value of the cooling water can sufficiently be increased. After the current carrying to the ion attracting part 16 is stopped, a cooling water circulation pump 12 is operated for a predetermined time and thereafter the cooling water circulation pump 12 is stopped, whereby a rustproof agent attracted to the ion attracting part 16 is dispersed into the entire cooling water in the cooling water passage 11 along with other conductive ions, so that a rustproof effect can be provided.
