Protein to be analyzed is restrictively decomposed at a position of predetermined amino acid, a mixture of a plurality of peptide segments is prepared, and one of or a plurality of peptide segments are separated and refined. The C-terminal amino acids of the separated and refined peptide segments are successively decomposed by chemical reaction, to prepare a mixture containing a series of obtained products. Mass analysis of the successively decomposed reaction products and unreacted peptide segments, to which no successive decomposition reaction is applied is performed, and the result of the mass analysis is analyzed, and the chemical structure data of protein to be analyzed are acquired.
