Abstract:
Fusion proteins containing a targeting sequence, exosporium protein, or exosporium protein fragment that targets the fusion protein to the exosporium of a recombinant Bacillus cereus family member are provided. The fusion proteins further comprise an enzyme having ACC deaminase activity, a phospholipase, a lipase, a xylanase, a xylosidase, a lactonase, a chitosanase, a protease, a glucanase, a phytase, an acid phosphatase, a pectinase, a mannanase, and/or an expansin protein. Also provided are recombinant Bacillus cereus family members that express the fusion proteins, exosporium fragments derived from the recombinant Bacillus cereus family members, and formulations containing the recombinant Bacillus cereus family members or exosporium fragments. Plant seeds treated with the recombinant Bacillus cereus family members, exosporium fragments, or formulations are also provided. The invention further relates to methods for stimulating plant growth and/or promoting plant health using the recombinant Bacillus cereus family members, exosporium fragments, or formulations.

AMENDED CLAIMS

received by the International Bureau on 19 March 2019 (19.03.2019)

1. A fusion protein comprising:

a targeting sequence, exosporium protein, or exosporium protein fragment that targets the fusion protein to the exosporium of a recombinant Bacillus cereus family member; and

an enzyme having 1-aminocyclopropane-l-carboxylate deaminase (ACC deaminase) activity, wherein the enzyme having ACC deaminase activity comprises:

an amino acid sequence comprising at least one amino acid substitution relative to the sequence of a wild-type D-cysteine desulfhydrase or ACC deaminase enzyme from a Bacillus genus bacterium, wherein the amino acid substitution results in increased ACC deaminase activity as compared to the ACC deaminase activity of the wild-type D- cysteine desulfhydrase or ACC deaminase enzyme under the same conditions;

a Bacillus enzyme;

an amino acid sequence having at least 70%, at least 75%, at least 80%, at least 85%, at least 90%, at least 95%, at least 98%, or at least 99% identity to any one of SEQ ID NOs. 242-245;

or a combination of any thereof.

2. A fusion protein of claim 1, wherein the amino acid sequence of the enzyme comprises two amino acid substitutions relative to the sequence of the wild-type D-cysteine desulfhydrase or ACC deaminase enzyme, wherein the amino acid substitutions result in increased ACC deaminase activity as compared to the ACC deaminase activity of the wild-type enzyme under the same conditions.

3. A fusion protein of claim 1 or 2, wherein the enzyme having ACC deaminase activity comprises a Bacillus thuringiensis enzyme or a Bacillus pseudomycoides enzyme.

A fusion protein of any one of claims 1-3, wherein the amino acid sequence of the enzyme comprises: a substitution of the threonine residue at position 290 of SEQ ID NO: 242 with a glutamic acid residue and a substitution of the serine residue at position 317 of SEQ ID NO: 242 with a leucine residue;

a substitution of the threonine residue at position 290 of SEQ ID NO: 243 with a glutamic acid residue and a substitution of the serine residue at position 317 of SEQ ID NO: 243 with a leucine residue;

a substitution of the threonine residue at position 290 of SEQ ID NO: 244 with a glutamic acid residue and a substitution of the serine residue at position 317 of SEQ ID NO: 244 with a leucine residue; or

a substitution of the threonine residue at position 290 of SEQ ID NO: 245 with a glutamic acid residue and a substitution of the serine residue at position 317 of SEQ ID NO: 245 with a leucine residue.

5. A fusion protein of any one of claims 1-4, wherein the enzyme comprises or consists of SEQ ID NO: 246, 247, 248, or 249.

6. A fusion protein of claim 5, wherein the enzyme comprises or consists of SEQ ID NO: 249.

7. A fusion protein of claim 1, wherein the enzyme comprises an amino acid sequence having 100% identity to any one of SEQ ID NOs. 242-245.

8. A fusion protein of claim 7, wherein the enzyme comprises or consists of SEQ ID NO: 245.

9. A fusion protein comprising:

a targeting sequence, exosporium protein, or exosporium protein fragment that targets the fusion protein to the exosporium of a recombinant Bacillus cereus family member; and

a phospholipase, the phospholipase:

comprising a phospholipase B; 397

10. A fusion protein of claim 9, wherein phospholipase comprises a phospholipase B, the phospholipase B comprising a phospholipase Bl.

11. A fusion protein of claim 9, wherein the phospholipase comprises a Streptomyces phospholipase, the Streptomyces phospholipase comprising a Streptomyces chromofuscus phospholipase; wherein the phospholipase comprises a Clostridium phospholipase, the

Clostridium phospholipase comprising a Clostridium perfringens phospholipase; or wherein the phospholipase comprises a Listeria phospholipase, the Listeria phospholipase comprising a Listeria monocytogenes phospholipase.

12. A fusion protein of claim 11, wherein the Streptomyces chromofuscus phospholipase comprises Streptomyces chromofuscus phospholipase D, wherein the Clostridium perfringens phospholipase comprises Clostridium perfringens phospholipase C; or wherein the Listeria monocytogenes phospholipase comprises a Listeria monocytogenes phospholipase C. 399

13. A fusion protein of claim 9, wherein the phospholipase comprises a Bacillus cereus phospholipase, the Bacillus cereus phospholipase comprising Bacillus cereus

phosphatidylcholine-specific phospholipase C or a Bacillus cereus phosphatidylinositol-specific phospholipase C.

14. A fusion protein of claim 9, wherein the phospholipase consists of an amino acid sequence having at least 70%, at least 75%, at least 80%, at least 85%, at least 90%, at least 95%, at least 98%, at least 99%, or 100% identity to SEQ ID NO: 250.

15. A fusion protein of claim 9, wherein the phospholipase consists of an amino acid sequence having at least 70%, at least 75%, at least 80%, at least 85%, at least 90%, at least 95%, at least 98%, at least 99%, or 100% identity to SEQ ID NO: 251.

16. A fusion protein of claim 9, wherein the phospholipase comprises an amino acid sequence having at least 70%, at least 75%, at least 80%, at least 85%, at least 90%, at least 95%, at least 98%, at least 99%, or 100% identity to SEQ ID NO: 256 or 260.

17. A fusion protein of claim 16, wherein the phospholipase comprises an amino acid sequence having at least 70%, at least 75%, at least 80%, at least 85%, at least 90%, at least 95%, at least 98%, at least 99%, or 100% identity to SEQ ID NO: 256.

18. A fusion protein of claim 9, wherein the phospholipase comprises phosphatidylinoslitol- specific phospholipase C and the phosphatidylinoslitol-specific phospholipase C comprises a Bacillus thuringiensis phosphatidylinoslitol-specific phospholipase C.

19. A fusion protein of claim 9, wherein the phospholipase comprises an amino acid sequence having at least 70%, at least 75%, at least 80%, at least 85%, at least 90%, at least 95%, at least 98%, at least 99%, or 100% identity to any one of SEQ ID NOs. 373-375. 400

20. A fusion protein comprising:

a targeting sequence, exosporium protein, or exosporium protein fragment that targets the fusion protein to the exosporium of a recombinant Bacillus cereus family member; and

a lipase, the lipase comprising:

21. A fusion protein comprising:

a xylanase, the xylanase comprising:

a beta-xylanase;

a Caldicellulosiruptor xylanase;

a Bacillus xylanase;

a Neocallimastix xylanase;

a Thermomyces xylanase;

an amino acid sequence having at least 70%, at least 75%, at least 80%, at least 85%, at least 90%, at least 95%, at least 98%, at least 99%, or 100% identity to any one of SEQ ID NOs. 267-273;

or a combination of any thereof.

22. A fusion protein of claim 21, wherein the xylanase comprises a beta-xylanase, the beta- xylanase comprising a glucuronoarabinoxylan endo-l,4-beta-xylanase, an exo-l,4-beta-xylanase, an endo-l,4-beta-xylanase, or a combination of any thereof.

23. A fusion protein of claim 21 or 22, wherein the xylanase comprises a

Caldicellulosiruptor xylanase, the Caldicellulosiruptor xylanase comprising a

Caldicellulosiruptor saccharolyticus xylanase; wherein the xylanase comprises a Bacillus xylanase, the Bacillus xylanase comprising a Bacillus subtilis or Bacillus stearothermophilus xylanase; wherein the xylanase comprises a Neocallimastix xylanase, the Neocallimastix xylanase comprising a Neocallimastix patriciarum xylanase; or wherein the xylanase comprises 402

24. A fusion protein of claim 21, wherein the xylanase comprises an amino acid sequence having at least 70%, at least 75%, at least 80%, at least 85%, at least 90%, at least 95%, at least 98%, at least 99%, or 100% identity to SEQ ID NO: 268 or 273.

25. A fusion protein of claim24, wherein the xylanase comprises an amino acid sequence having at least 70%, at least 75%, at least 80%, at least 85%, at least 90%, at least 95%, at least 98%, at least 99%, or 100% identity to SEQ ID NO: 268.

26. A fusion protein comprising:

a targeting sequence, exosporium protein, or exosporium protein fragment that targets the fusion protein to the exosporium of a recombinant Bacillus cereus family member; and

a xylosidase, the xylosidase comprising:

a Caldicellulosiruptor saccharolyticus xylosidase;

a Bacillus pumilus xylosidase;

a Bacillus subtilis xylosidase;

an amino acid sequence having at least 70%, at least 75%, at least 80%, at least 85%, at least 90%, at least 95%, at least 98%, at least 99%, or 100% identity to any one of SEQ ID NOs. 274-276;

or a combination thereof.

27. A fusion protein of claim 26, wherein the xylosidase comprises an amino acid sequence having at least 70%, at least 75%, at least 80%, at least 85%, at least 90%, at least 95%, at least 98%, at least 99%, or 100% identity to SEQ ID NO: 275.

28. A fusion protein of claim 26, wherein the xylosidase comprises an amino acid sequence having at least 70%, at least 75%, at least 80%, at least 85%, at least 90%, at least 95%, at least 98%, at least 99%, or 100% identity to SEQ ID NO: 276. 403

a targeting sequence, exosporium protein, or exosporium protein fragment that targets the fusion protein to the exosporium of a recombinant Bacillus cereus family member; and

a lactonase, the lactonase comprising:

a Rhodococcus lactonase;

a Streptomyces lactonase;

31. A fusion protein of claim 29, wherein the lactonase comprises a Bacillus lactonase, the Bacillus lactonase comprising a Bacillus thuringiensis lactonase, a Bacillus pseudomycoides lactonase, or a combination thereof.

32. A fusion protein of claim 31, wherein the lactonase comprises an AiiA lactonase. 404

33. A fusion protein of any one of claims 29-32, wherein the lactonase is specific for a bacterial lactone homoserine signaling molecule.

34. A fusion protein comprising:

a targeting sequence, exosporium protein, or exosporium protein fragment that targets the fusion protein to the exosporium of a recombinant Bacillus cereus family member; and

a chitosanase, the chitosanase:

comprising an exo-l,4-beta-D-glucosaminidase;

comprising an endo-l,4-beta-d-glucosaminidase;

comprising a Streptomyces chitosanase;

comprising an amino acid sequence having at least 70%, at least 75%, at least 80%, at least 85%, at least 90%, at least 95%, at least 98%, at least 99%, or 100% identity to SEQ ID NO: 280;

36. A fusion protein of claim 34, wherein the chitosanase comprises an amino acid sequence having 100% identity to SEQ ID NO: 280.

37. A fusion protein comprising:

a targeting sequence, exosporium protein, or exosporium protein fragment that targets the fusion protein to the exosporium of a recombinant Bacillus cereus family member; and

a protease, the protease comprising:

38. A fusion protein of claim 37, wherein the protease does not consist of a methionine aminopeptidase.

39. A fusion protein of claim 37 or 38, wherein the protease does not comprise a methionine aminopeptidase.

40. A fusion protein of any one of claims 37-39, wherein the protease comprises an

Aspergillus protease.

41. A fusion protein of any one of claims 37-39, wherein the protease comprises a Bacillus protease, the Bacillus protease comprising a Bacillus subtilis protease.

42. A fusion protein of any one of claims 37-39, wherein the protease comprises an amino acid sequence having at least 70%, at least 75%, at least 80%, at least 85%, at least 90%, at least 95%, at least 98%, at least 99%, or 100% identity to SEQ ID NO: 305 or 306.

43. A fusion protein of any one of claims 37-39, wherein the protease comprises an amino acid sequence having 100% identity to SEQ ID NO: 304.

44. A fusion protein comprising:

a targeting sequence, exosporium protein, or exosporium protein fragment that targets the fusion protein to the exosporium of a recombinant Bacillus cereus family member; and

A fusion protein of claim 44, wherein the glucanase comprises an Acidothermus glucanase, an Aspergillus glucanase, a Paenibacillus glucanase, a Helix glucanase, a Bacillus lichenformis glucanase, a Clostridium glucanase, a Trichoderma reesei beta- 1 ,4-endoglucanase, a Bacillus subtilis amylase, or a combination of any thereof.

A fusion protein of claim 44 or 45, wherein the glucanase comprises a Helix glucanase, the Helix glucanase comprising a Helix pomatia glucanase; wherein the glucanase comprises an Acidothermus glucanase, the Acidothermus glucanase comprising an Acidothermus cellulolyticus glucanase; wherein the glucanase comprises a Clostridium glucanase, the Clostridium glucanase comprising a Clostridium thermocellum glucanase; or a combination of any thereof.

47. A fusion protein of claim 46, wherein the Helix pomatia glucanase comprises a Helix pomatia beta-l,3-endoglucanase; or wherein the Acidothermus glucanase comprises an

Acidothermus cellulolyticus beta- 1,4 endoglucanase.

48. A fusion protein of any one of claims 44-46, wherein the glucanase comprises a xyloglucanase.

49. A fusion protein of claim 48, wherein the xyloglucanase comprises a xyloglucan-specific endo-beta-l,4-glucanase, a xyloglucan-specific exo-beta-l,4-glucanase, or a combination thereof. 408

50. A fusion protein of claim 48 or 49, wherein the xyloglucanase comprises a Paenibacillus xyloglucanase or a Bacillus xyloglucanase.

51. A fusion protein of claim 50, wherein the Bacillus xyloglucanase comprises a Bacillus lichenformis xyloglucanase.

52. A fusion protein of claim 50, wherein the Paenibacillus xyloglucanase comprises a Paenibacillus pabuli xyloglucanase.

53. A fusion protein of any one of claims 44-46, wherein the glucanase comprises a lichenase.

54. A fusion protein of claim 53, wherein the lichenase comprises a Bacillus subtilis lichenase or a Clostridium thermocellum lichenase.

55. A fusion protein of any one of claims 44-46, wherein the glucanase comprises the Bacillus subtilis amylase.

56. A fusion protein of any one of claims 44-55, wherein the glucanase comprises an amino acid sequence having at least 70%, at least 75%, at least 80%, at least 85%, at least 90%, at least 95%, at least 98%, at least 99%, or 100% identity to any one of SEQ ID NOs. 281-292, 295-296 and 298-302.

57. A fusion protein of any one of claims 44-55, wherein the glucanase comprises an amino acid sequence having at least 70%, at least 75%, at least 80%, at least 85%, at least 90%, at least 95%, at least 98%, at least 99%, or 100% identity to SEQ ID NO: 299 or 300.

58. A fusion protein of any one of claims 44-55, wherein the glucanase consists of an amino acid sequence having at least 70%, at least 75%, at least 80%, at least 85%, at least 90%, at least 95%, at least 98%, at least 99%, or 100% identity to SEQ ID NO: 293 or 294. 409

59. A fusion protein comprising:

a targeting sequence, exosporium protein, or exosporium protein fragment that targets the fusion protein to the exosporium of a recombinant Bacillus cereus family member; and

an expansin protein, the expansin protein comprising an amino acid sequence having at least 70%, at least 75%, at least 80%, at least 85%, at least 90%, at least 95%, at least 98%, at least 99%, or 100% identity to SEQ ID NO: 316.

60. A fusion protein comprising:

a targeting sequence, exosporium protein, or exosporium protein fragment that targets the fusion protein to the exosporium of a recombinant Bacillus cereus family member; and

a phytase, the phytase comprising:

a Triticum phytase;

a Bacillus phytase;

an amino acid sequence having at least 70%, at least 75%, at least 80%, at least 85%, at least 90%, at least 95%, at least 98%, at least 99%, or 100% identity to any one of SEQ ID NOs. 313-315 and 380;

or a combination thereof.
