A method and apparatus for processing FASTQ data, and an electronic device and a storage medium, which relate to the technical field of data processing. The main technical solution comprises: performing filtering processing on an original FASTQ file to obtain a FASTQ file to be subjected to processing, wherein the original FASTQ file is used for storing sequence units of original sequencing data (101); and acquiring a row sequence identifier of each sequence unit in said FASTQ file, compressing the row sequence identifiers, and deleting said FASTQ file (102). Compared with the related art, the technical solution in the present application only involves compressing a row sequence identifier of each sequence unit in a filtered FASTQ file to be subjected to processing instead of compressing the entire sequence unit, such that the amount of space occupied by a FASTQ file to be subjected to processing is reduced. When a compressed FASTQ file to be subjected to processing is used, said FASTQ file can be restored by means of compressed row sequence identifiers and original sequencing data and then used, and the process is simple and is easily operated.
