Provided is a payment calculation system which, with regard to registration of a commuting route for the same payee, is able to selectively carry out a registration process in which payment information is generated automatically and a registration process in which the payment information is not generated automatically.　A commuting transportation expense calculation server 100 receives application information from an employee terminal 200 and, on the basis of the received application information, determines whether a "route-only application" check box 63 has been checked. When the check box 63 has not been checked, a first registration process, which includes calculation of a transportation expense payment amount, generation of payment information related to the transportation expense payment amount, and an approval process for the application information and the payment information, is executed on the basis of commuting route information included in the application information and a preset payment rule, and when the check box 63 has been checked, a second registration process is executed, which is a process other than the process for calculating the transportation expense payment amount, the process for generating the payment information, and the process for approving the payment information in the first registration process.
