In a method for cleaning contaminated water by making harmless by decomposing the refractory material in water contaminated by the refractory material to be selected from the group consisting of PCDDs, PCBs, phenols, bisphenol A, phthalic esters and a pigment, a refractory material- decomposing microbe wherein a refractory material-decomposing enzyme fixed to a carrier and/or the carrier are allowed to coexist, is brought in contact with the water contaminated by the refractory material.
