Disclosed in the present invention are an automatic pipeline disinfection system and method for a central saliva ejector. The automatic pipeline disinfection system for a central saliva ejector comprises a negative pressure device, diagnosis and treatment terminal devices, an air-water separator, an automatic pipeline disinfection device, an air inlet device, and a control device. The air-water separator and the automatic pipeline disinfection device are provided, all substances such as residues, blood and water in the oral cavity suctioned from all point positions of a dental chair are conveyed into the air-water separator, then an external air flow is helically conveyed into the air-water separator, so that residues on the inner wall of a pipeline can be cleaned more effectively and in a more timely manner, blockage in the pipeline is prevented, a long-time ventilation state in the pipeline is created, the drying state in the pipeline is effectively maintained, thus propagation of bacterial viruses in the pipe wall is inhibited, in particular, the air-water separator is effectively and automatically cleaned by means of the automatic pipeline disinfection device, and the risk of an operator being possibly infected when cleaning the air-water separator is reduced.
